I don't know if there is a proper protocol for disposing of old Bibles... interesting question.

Back when monks copied by hand, the monasteries would set aside any old, worn and miscopied manuscripts in what I believe are called scriptoriums. That was the way they would retire Bibles or parts thereof.

A lot of the Bible scholars of the last couple hundred years or so ago that came across alternate versions of texts did so by sifting through the texts lying around in these scriptoriums. Tischener was one such scholar.
